Dean Holdsworth could not hide his delight after his side progressed into the second round of the Johnstone's Paint Trophy.
Shots skipper Ben Herd emerged as the hero as he smashed the winning penalty into the bottom corner, after the match had ended in a goalless stalemate.
Exeter youngster Jordan Moore-Taylor and the experienced Steve Tully had seen their efforts saved by Aldershot goalkeeper Glenn Morris.
Holdsworth said: "I'm extremely delighted. I thought we passed the ball really well in the first half, especially in the first 25 minutes.
"We were under pressure in the second half, but I was expecting that because Exeter are a very good football club. If you are organised, fit and strong then you are always going to be hard to break down.
"It was a very good game of football and I am delighted we are through for the football club."
