Gillingham's 3-2 defeat at Crawley in the Johnstone's Paint Trophy means Martin Allen has still to advance to the second round.
Substitute Scott Neilson settled the issue four minutes from time with a dipping right-foot shot past debutant goalkeeper Tommy Forecast.
Allen was more than happy with his side's effort and determination, despite the fact his winless cup streak continues.
He said: "It was disappointing for me personally but the performances of all our players were first rate.
"We did ourselves proud. We really had a go at Crawley over the course of the match but unfortunately it wasn't to be.
"This competition offers a chance of going to Wembley for the teams who can go all the way and it would have been special to have had a run in it. But I couldn't have asked for more from my players."
