Boro claimed three valuable points courtesy of an Alfonso Alves penalty and late Gary O'Neill strike.
City enjoyed the better of the first half but were unable to find a way past the impressive Ross Turnbull as he saved from Robinho, Daniel Sturridge and Micah Richrds.
Boro took the lead on 53 minutes when the referee pointed to the spot after Sturridge brought down David Wheater. Alves stepped up and made no mistake, firing into the top left corner.
The home side made sure of the points moments before full time as O'Neill fired home from close range.
